To get to Varenna, Bellagio, Menaggio, Tremezzo or Lenno from Milano Centrale (Milan Central Station) it is best to get the train to Varenna and then ferry to your destination.
The stop for Varenna is Varenna-Esino and from Milano Centrale on most trains this takes just over one hour.
The train will travel through Monza, Lecco and Mandello Del Lario.
